Kjær began playing football when he was four years old and later joined a minor league team called Lund IF near Horsens before switching to the FC Midtjylland youth squad in 2004. Along with fellow Midtjylland colleagues Jesper Weinkouff, Christian Sivebk, and former teammate Winston Reid, he was among the first players to graduate from FCM’s football academy, the first of its kind in Denmark. He started out as a midfielder before one of his coaches moved him to a defensive position, which is the position he still plays now.
Kjaer won the Viasat Cup training matches in June 2006, where he made his senior debut for Midtjylland, and two months later signed his first professional contract. Shortly after being named the best player, he received his first professional contract. In 2008, Kjaer made his debut for the Danish national under-19 football team, which was his only appearance for Denmark U18.

Kjaer had proven to be a skilled defender despite his youth. In May 2008, Kjr was called up to the Denmark national under-21 football team to take Michael Jakobsen’s place. He served as the team’s captain for the 2020 UEFA Euro.
